The Emmental model is one of the four types of molecular models that can be built by YUP, a molecular mechanics program that provides a scripting interface in which much of its data structures are exposed to the user. It has no force field of its own; rather, it lets the users choose whatever terms they need for their models from its collection of energy terms. The other types are the rrRNAv1 model, which is a coarse-grained model of RNA and its associated protein, the rrDNAv1 model, which is a multiscale DNA, and the VirPack model which is a packing of DNA viruses.
The Emmental model contains two to four energy terms including SwissCheeseX. The term SwissCheeseX represents the density map as a cloud of immobile points in space where each point attracts the atom in its neighborhood. It can accept the density map data in only one internal container, the file with the SCX file extension.
The contents of files with the .scx file extension are examined by the SCX class, which has been designed for this purpose. It replicates the useful function of the mapinfo() method found in the SwissCheeseX Energy term. The string that handles the file with the .scx file extension is called by the constructor function SCX() in order to take up one argument from the file. When the file is opened and read, the SCX object is returned.
Files with the .scx file extension are unformatted binary files in endian-specific. The file begins with an opening identifier called the DENSITY OPEN, followed by S representing the number of holes, followed by the measurement of voxels in width. After the quantity of voxels next to the first dimension (represented by letter L), comes M, which is equal to the quantity of voxels alongside second dimension. This is followed by N, which represents the number of voxels in the third dimension. The indices dL as index offset along the first dimension, dM as index offset along the second dimension, and dN as index offset along the third dimension are followed by the first hole, n-th hole, and the last hole (S-th). The end of the file is a closing identifier called DENSITYEXIT.
The SCX file extension format contains only the data for the voxels that have densities above the threshold value.
